Freaked out had more nuance and can be used in multiple ways such as scared, upset, worried, anxious, and even excited. The phrase also denoted more activity and a stronger emotion.
I’m freaking out about this concert!! (Excited)
This deadline is freaking me out. I don’t think I can finish (worried/anxious)
Scared is the emotion itself and can involve a large reaction or not. Freaking out is usually a large reaction.
You freaked out about that spider! (the person would probably have screamed and jumped and made a big deal)
I couldn’t even tell you were scared of that spider (no reaction)
