I get this expression from my teachers a lot.

"Have a good one" (informal) can really mean anything from have a good day/afternoon/evening, have a good time, have a good trip, to have a good weekend depending on the context.

In any case, they all express well-wishes. You would say it to someone when you're bidding them goodbye and wish them a good day (or rest of the day depending on what's left of the day).
