Generally these are the same thing and are almost interchangeable. However there's can be subtle difference in the timing implied by each.
"We'll be waiting for you when you get home."
Generally a trip back home has already begun or will begin very shortly (immediately). The speaker is committing himself to be "at home" during the fixed period of likely arrival.
"We'll be waiting for you when you come home."
This can be immediate, or it can refer to some unknown time in the future. If it's immediate, it's the same as the other sentence. Here's an example of the unknown case, where it is a bit different:
Situation: Peter is away studying at a university
Peter: I'll try to make it home for the holidays.
Mom: We'll be waiting for you when you come home.
Mom is making an open-ended commitment that whenever Peter comes home she'll be there to greet him. Note that in this case the sentence is often written with "whenever" to signify the open ended commitment:
"We'll be waiting for you whenever you come home."
