I would say they both mean the same thing. If there is any difference, it's subtle. "shot me down" may indicate that she harshly rejected you. While "turned me down" sounds as though the rejection may not have been as harsh or rude. It's a simple matter of connotation.

They both have the same meaning but
"she turned me down" would be the proper way to say it.
"she shot me down" a little more casual/slang way of saying it.
