A functionary is a public servant. An officer is a person holding a position of command or authority in the armed services. I hope this helps.

Another huge difference is that nobody says the word functionary. I've never heard it before now.

Hi jhsoops, that's what I thought. It's seems like English is not very fond of words with Latin root, so I too am a bit curious now about what word would sound natural. Is public servant okay?

Latin rooted words tend to be much more specific, so they fall out of usage among people with a smaller vocabulary. Public servant is more common, but the most natural word (if I understand the definition of functionary correctly) would be an official.
