It sounds natural as is! Perhaps I would say “letting me” instead of “allowing me” (it just tends to be a more colloquial way of saying it) ...you could also add “over” at the end of you wanted to (Thank you for letting me come over/drop by without any notice/on such short notice!)

If you said that, I think it would be understood, but "Thank you for having me" is a more common phrase.

@Erixdman I thought I’d just say I feel like that phrase (while being very natural) usually implies being invited. For example, it is usually what every tv/radio/etc guest says to the host... just thought I’d point that out :)
