In this context:
Its efficacy is the prevention of diabetes. その効果は糖尿病予防。
The efficacy is the prevention of diabetes. 効果は糖尿病予防。
The difference is simply in how unambiguous you want it to sound. In English, the less ambiguous you are, the better, so I would always choose to add "its".

"Its" is possessive and refers to possession. "The" is a definite article.
I wouldn't use the word "efficacy" here. Instead, I'd say, "We have developed a new medicine. Its purpose is the prevention of diabetes."
