There is no real difference when it comes to making a proposition to someone. That is, you can just as easily say "Hey, let's do lunch!" or "Hey, let's have lunch". The first comes across as slightly less informal and may seem to suggest that you go somewhere else and have lunch (rather than eating what you brought), but they're basically the same.
However, you cannot really "do lunch" by yourself. "Doing lunch" seems to imply making an event out of lunch with other people. So if you said something like "I had lunch" you could not say "I did lunch". But if you said something like "We had lunch" you could say "We did lunch". I'm not sure if there're any formal rules for how to use it, though. "Doing lunch" is definitely slang so it only sounds right where it's become normal to use it
