In my understanding, the full sentence is: "I have got to go." "I've gotta go" is short for "I have got to go," and "I gotta go" is short for "I've gotta go." Also, the sentence gets more informal the shorter you go.

There's no real difference other than formality. Both are common for native speakers to say. "I've gotta go" is slightly more formal, but still not technically proper. "I've got to go" is proper, careful English, but feel free to use the other two phrases too! Most English speakers don't care too much about formality
