These words are difficult. The most simple difference:
At: Giving a location (except for cities, countries, etc.)
Examples: I am at the store. We will meet at my house. My friend is at school.
On: To be above something.
Examples: My computer is on my desk. She is sitting on the couch.
In: Giving a location in a city or country, or to be inside something.
Examples: I live in the USA. My clothes are in my closet. He is in New York.
English is weird because we use “in” and “on” with certain transportation words.
You “get in” a car or taxi, but you “get on” a train, bus, boat, motorcycle, or anything else that is not a car.
Examples: I got on the train at 5:00. I am driving in my car.
