If you're asking someone to enter a room, they're both the same. "Come on in" sounds more welcoming to me though 😁
"Come on in" can only be used to invite someone into a room, building etc. I can't think of any other situation it would be used in.
"Come in" is the same if you don't add anything, however, if you do, the meaning changes. E.g. "She'll come in five minutes". In this case the focus is on the time rather than the place, and there's no invitation into a room or space.

I think also the tone changes to be a little more inviting when using "come on in", than saying to just come in
