I think your traslate isn't bad, but a natural way is:
Formal :
"¿Ahora lo comprende?" 
Casual :
"¿Ahora lo comprendes?"

understand = comprender/entender. They are ok and common both.

For example, "I don't understand that" in natural way is "no entiendo eso", I think.

"lo" is a pronoun atone, this is used to replace the direct object when it is masculine or neuter. When to use it? It is usually used so as not to repeatedly mention the direct object.

1E)I'll bake a cake and top it with chocolate
Yo hornearé un pastel y lo cubriré con chocolate

*Remember that it's a more natural way :
1S)"Hornearé un pastel y lo cubriré con chocolate"

First we'll do a split, then look at first part :

"I'll bake a cake... " 
"cake" is the direct object, well, 
now look at second half :
"... and top it with chocolate"

Like you can see, in this half it's not looking "cake" but you understand that it's in implied way when you read the sentence 1E. 
Well, for the same effect, making reference to "cake" it's used "lo", this is :
"... and top it with chocolate"
"... y lo cubriré con chocolate"

What happen if we don't use "lo" in 1S?, like this :
"Hornearé un pastel y cubriré con chocolate" 
Now that's incomplete, you could ask :
"¿Qué cosa cubrirás con chocolate?" 
What will you topping with chocolate?

In this example is necessary using "lo", otherwise it sound weird really.

Other example :
A) I want to tell you something 
"Quiero decirte algo" 
B) ok, tell me.

-Here, "lo" makes reference to the speech of A)
It's other case which sounds weird without "lo".

Y-s) "¿En dónde lo compraste? "

Look at how 'Y-s' sentence was maked:
It's possible traslate 'Y-e' literally (and weird) like :"¿Dónde tú compraste eso?". First, this is other case in which 'tú' must be omitted, then is better "¿Dónde compraste eso?". Now a note, using just "¿Dónde.. " isn't wrong but is "colloquial custom" to use "¿En dónde..", then it's better :
"¿En dónde compraste eso?".
 Finally "eso" means 'it', remember that "eso" could be reference to something that it's not known but here, the sentence 'Y-s' is part of a conversation and both persons know which is the object, it's the clock. Next, the sentence 'Y-s' should be "¿En dónde compraste el reloj?" but also remember, repeat the object (the direct object of 'X-s' sentence, in this case) is redundant in the conversation, it's weird, it's better just use "lo" like in 'Y-s'.

For ending, looks this sentences :
1. I have a candy, do you want it?
"Tengo un dulce, ¿lo quieres?"
2. Do you love he?
"¿Lo amas?"
3. This is my new book , I read it every night.
"Éste es mi libro nuevo, lo leo todas las noches."

Take special attention at:
... want it...
... love he...
... read it...

The pronoun is instead of direct object.

You know - "Sabes"/ "Tú sabes" 
You know it - "Lo sabes" / "Tú lo sabes"

Therefore, for
"Do you understand it now? ", 
"¿Lo comprendes ahora?" is better, I think.
