1 & 2 are the same. but 1 have a emphasize on 하늘. correct?

but 1 feels more natural and 2 feels a little bit unnatural.
It is hard to explain...
In this case, I think 2 have an emphasization on 하늘,
and you don't really need to emphasize 하늘, because flying only happens at 하늘...
that's why 2 feels a little bit unnatural.
on the other hand,
물고기가 바다를 헤엄친다/물고기가 바다에서 헤엄친다
are both natural, because swimming can happen at sea, river, pool, etc. so if you want to emphasize sea(against river, pool etc),
you can say '바다에서'.

하늘에서 날다 is grammatically right and natural. 하늘을 날다 is used more often. that's it.
in Korean, adverbial case markers which just indicates places are replaced by 을/를 to emphasize an object and to show purposes.
cf.
어디를 가느냐?
purpose/emphasis
어디에 가느냐?
direction.
하늘을 날다.
purpose/emphasis.
하늘에서 날다.
place.
