Which one is correct?
1. Her hair color doesn't match her skin

I think the no. 2 is gramatically incorrect, but i've seen people write "Don't" when the subject is a noun.

#1 is correct.
If you want to use "don't" then:
"I don't think her hair color matches her skin."
