"How are you?" sounds a little more formal than "How's it going?"
They both mean similar things and are used in the same way.

They are basically the same.
"How's it going?" Would be used with a friend or someone you are comfortable talking casually with.
"How are you?" Is talking more formally and with people you may have only met a few times.

does adding "doing" after 'how are you'(how are you doing) sound less nativelike compared to "how are you"?

@geen no it won't make you sound less native, you can say how are you doing.
it would depend more on the people you're speaking to and where they're from as certain people with certain accents/ slang would have different ways of asking altogether
