I don't think any of those are correct. I don't think you can call sprouting "coming out/up/in"

The bulbs come up/out seems like they've been unearthed.
The bulbs come in doesn't really make sense. Into where? Seems like someone moved them into somewhere like a room or box
Also, you don't see the bulb so you'd need to talk about the flower they produce. For example: "The daffodils come out" makes sense but is a little bit unnatural as daffodils don't/can't move. "The daffodils come up", again makes it sound like they've been unearthed. And the "daffodils come in" still doesn't make sense. Into where? Makes it sound like someone has moved them into something like a room or box.

Thanks you so much for considering my question. It was really helpful to know the nuance of each usage. I'd just use next early spring "Look! The bulbs are already sprouting! Maybe Spring is just around the corner!" Does that make sense?
