I would say that common problems for native speakers are knowing when to use affect/effect, then/than, and other similar cases. Some even seem to struggle with contractions (mainly when they sound like another word). For example, your and you're. They sound exactly the same spoken, so many younger speakers have a hard time knowing which one to write. Also, spelling is a struggle for many as words often aren't pronounce like they are spelt or look like another word but said completely different.
