When should I use "has been" and "had been" ?
For example: One man told me that he had been waiting for over six hours.

Using had means it had happened even further in the past than the thing you mention first.

We use had been in that sentence because it is past tense. Although both has been and had been can be considered past tense it depends on when the scenario ended.
That sentence is saying the man was waiting from starting time A over six hours to ending time B which is probably when he decided to leave. However, we are presently at time C. So it is something that happened in the past.
However, if it was something like: This man told me that he has been waiting for over six hours. That would mean he started waiting at time A all the way to present time and would still be waiting. Unlike previously, there isn't an 'ending' time yet. So it is something that can still be presently happening.

@BLACKPINKxAnime That's a nice explanation. Two scenarios to consider:
1) You walk into the waiting room and you talk to a man. After you're done with it your wife asks you: "So what did he say?"
"He told me he has been waiting here for over six hours".
He's still waiting now. And it's been six hours. Shortly after they let him in.
2) One week later you're at a bar and you talk to your friends:
"So then I talked to this guy and apparently he had been waiting for six hours until they let him in".
