First of all thank you very much for your kind words. Unfortunately I didn't know about your surgery, your Mom and sister's illnesses, but I am so happy that you are better now.
Really I was so grateful after meeting you and it is my pleasure that I can work with you any time.
I understand all these situations which you explain it to me and It would be my appreciate if I can work with you some day. It is very good that I have a supportive person like you.
Actually I wanted see you for New Year but I am here till Wednesday and I hope I can see you next time.

"First of all, let me thank you for your kind words." <-- depending of how formal or sophisticated you want your letter to sound.

This is pretty good, and the responses from others are good.
This last sentence "Actually I wanted see you for New Year" should probably be "I had hoped to see you for New Year's". It is correctly 'New Year's day' (the day of the new year) but we often shorten it to 'New Year's'. 'Actually' is a hard word to use for non-native speakers - it would only be used if you were responding to a statement that implied you had -not- wanted to see the person - that is, you would use 'actually' to correct someone who has the wrong idea.

I'm not sure about "I understand all these situations which you explain it to me and It would be my appreciate if I can work with you some day." I don't quite understand the first part of the sentence but here's my best guess, "I understand your situation but I would appreciate working with you some day."
