"Every half-hour" should mean that something occurs once, every hour at X.30 (X being the hour). "Every half hour" would then instead mean that something occurs twice an hour, with half an hour in between each event.
These aren't necessarily written differently even if they mean different things but it might be a bit easier to keep them apart if you use "Every half an hour" when you're talking about the latter case, something happening twice an hour with half an hour between events.

They are both correct I think.
"Every half hour" means every 30 minutes only.
If you want to say it occurs at every __: 30 you say "every hour on the half-hour"

@MarkTheDragon: I found that "half hour" has two meanings on Oxford, Cambridge and Merriam Webster's dictionaries. They are not really kept apart but judging from the question talking about "half-hour" (which is not really how it would be written) I assumed a difference in verbal emphasis and thus that the person asking has encountered this expression in different contexts with different meanings. I then suggested a way to keep them apart that should lessen the potential confusion.
I think the question is really about the different meanings of the same expression and that should probably not be dismissed as "no difference".
However, I will certainly concede that my answer wasn't worded perfectly and could have been better if it had emphasised the fact that the expression is identical in grammar but different in semantics.
