No difference. Just depends on when you're saying it. "Did you eat breakfast" might be said if a doctor is giving pills and you need to have empty stomach. And "have you eaten breakfast" is more likely to be used to suggest the person wants to go get breakfast with you. But either makes sense both ways.

@sallykyoko: Did you eat/have breakfast? Used when you're referring to present, something that hasn't happened yet.
Have you eaten/had breakfast? Used when referring to an event that has already passed.

@sallykyoko: two different situations.
First - Let's say that by morning you are at your home making your breakfast and your friend comes up. You ask him: hey, have you had breakfast yet?
It's a current situation, the morning isn't over yet. He can have breakfast with you.
Second - Now it's afternoon. So you and your friend have just had lunch but he keeps starving. In this case you might ask him: Did you have breakfast?
Cause it's common to have breakfast by morning and it is afternoon already. That morning is in the past.
That's how I understand that. But I'm not a native. I might be wrong. I hope not. haha
